The 3D Enhanced Edition only marks the Smooth Criminal, Thriller and Earth Song segments as 3D. The remainder of the documentary is in standard 2D. 

Personal Experience

The 3D Enhanced Edition of This Is It was never available to purchase. The only way it could be obtained was buying a Sony 3D TV and mailing in the provided redemption card. Seeing Michael Jackson in total 3D in my living room is quite a special treat!
